In addition to the five reasons to write your thesis in Scrivener there is at least one more: Scrivener provides a possibility of seeing and editing concurrently several snippets of texts. It’s invaluable if you want to align several distant parts of your thesis (e.g. Aims, Discussion and Conclusions):

Completely agree Aleh! When dealing with a long text this feature is particularly useful since you can view all the places where you talk about a specific topic or only focus on the intro and the conclusion (which is what many people start with before deciding whether to read the whole piece).

Yes, it does. See more explanation here http://support.mekentosj.com/kb/getting-started-with-papers2/scrivener-and-magic-citations. In addition I usually keep all my references for a particular manuscript organized in a Papers collection so that I can always generate a reference list and insert it (usually as a separate Scrivener document)

I also agree, Scrivener is a excellent tool for writing reports, papers etc. However, I find it difficult to create a table of contents.
if you decide the export the document to pages for Mac, good luck with using Papers 3 as the program doesn’t format or list the references as before (even if you have the cite-keys).
